I came up with a theory. It's a "Fighting Club" based theory. It doesn't explain it all, but I think it worth to be heeded.
I think Wendy and Jennifer could actually be the same person, but not the way you could think. I've read some theories of this kind that take Jennifer as the real one and Wendy as the fake, but I belive it could be near the opposit. I'm basing in the fact that we never read a single bit note or diary that mention Jennifer directly (they just mention a "new girl"; with the exception of W and J's love letters, see below), but we can read Wendy's name in Martha's letter. Also, the police's answer says that they can't investigate Gregory as the child Martha describes is alike to Gregory's son. But the one who has a resemblance to Joshua is not Wendy, but Jennifer. So Wendy's body is a fake, but Jennifer's name is a fake too. Now, if you remember, she said that she lost her memories in the aircrash. I think 'Jennifer' was relegated to some place in her mind, and Wendy took control. "The Little Princess" tale says that the little princess was friends with the Princess of the Red Rose first, and then she lost her parents. So Wendy existed before as an imaginary friend of some kind -perhaps she wasn't the Princess of the Red Rose back then, and just later she associated the idea when learned about the Aristocrats game.
So Jennifer was traumatized by the crash and then by Gregory's abduction, so she began to shut herself up in an inner world and took Wendy's role. When we get into the Gingerbread House's basement, we can hear Gregory narrating a tale about how Stray Dog goes for peas every day; he says it shows the pea to it's son before killing and burying the pea. I venture Gregory kept on kidnaping kids and bringing them to the basement so Jennifer could see them, therefore learning about or making up the Stray Dog leyend. Jennifer should have been ill from the crash, perhaps invalid. Thats the time when the allucinations began, as a children game: she started seeing Wendy as a princess who came to rescue her, for she was in a prince costume -Joshua's clothes-; again she could have associate the whole princess and prince thing later on, but it is a very common kid fantasy. Thus the letters never existed, as they were all made up by her sick mind, being them actually the only documents in wich we read Jennifer's name. When she got better, she fled from the house -probably when Gregory wasn't at home or perhaps when he was drunk- and arrived at the orphanage as Wendy. It is represented for the trade of Joshua's bed for the rose's brooch. In the orphanage she had the filthy room for being the new girl, and started hidding behind Wendy's role; at the same time, Wendy was her only true friend.
See, Wendy is the lonely princess, who is always sick on bed. How could the Red Rose Princess be lonely when she had all the Aristocrat Club to rule and all the people to follow her orders? How could Amanda possibly accuse her of stealing the Princess' bear? (we didn't knew she was the princess at this time) And then, why was Jennifer bullied for being a liar when the Liar Princess was Wendy? All the kids ignored Jennifer all the time, and she even told us Mr Hoffman didn't call her name even a single time. That's because they never talked to Jennifer, but they were talking to Wendy. So Jennifer was unlucky and all alone. But Wendy was alone too, as the other never let her to fit.
Someone said that Brown was another imaginary friend, so there could be a fight between imaginary friends and thereby Wendy's jealousy. It could be, but I think Brown was a real puppy and Wendy was jealouse precisely because of that: a real friend could defeat a fake one. Thats schizophrenia for me. Wendy spread the rumour of Stray Dog and she meant it. She knew about Gregory's little dirty secret too well. The kids found out Brown, mistaking the puppy with Stray Dog, so they made her chose, then buried it and called Wendy a liar. Jennifer didn't help Brown as Wendy was in control and she wanted it to die. But then the kids bullied her hard for being a liar, so Wendy brought the real Stray Dog and set the tragedy. You need two nuts ones for the training dog thing: we already know Gregory was really disturbed, but Wendy shoudn't be this crazy unless she was, in fact, traumatized Jennifer in disguise.
Jennifer said in the last part game that all that was her way to learn who she really was. She confronts Wendy at last, and close her behind; she also do the same with Brown. The rule of rose, the oath, was actually an oath with herself, and Jennifer had to learn to respect herself in order to fullfil it. Remembering her real self and forgetting herself for the things she had to do in order to survive was the ultimate point of all the craziness. In the end, the worst kid of all was Wendy, that is, herself. As we can learn in the Once Upon a Time chapter, the other kids weren't so bad at all. They were just kids.

And again, the schizophrenia thing doesn't explain it all. I can't infer why did the adults left. I've been thinking about some kind of "The Others" explanation, as the adults could have left after the massacre; but Hoffman wrote clearly in his diary that he was leaving as the kids were growing up and therefore he let Clara in charge. Then Clara and Martha left and the kids where let on their own. That's simply doesn't make sense for me.
Also, there is the whole rabbit thing. It was Wendy who supposedly took care of the animal, about the same time Brown appeared, and it appear that she had to renounce to it for some reason (perhaps he ran away and got lost).
Other missing point is the Jennifer being the princess instead Wendy in the game, just before the slaughter. It could be some kind of wish fulfilled, though, as all she wanted was to be popular.
Finaly, it could be that the "I'm yours" was intented as an "I'm you" final revelation.
