I'm still clueless about their disappearance, but if I assume 99.9% of Jennifer's memory is true in the last chapter, then I have to follow with the article that reports that "all the residents of a rural orphanage" were killed except Jennifer. Most probably Officer Dolittle would know how they were killed.

Well, there might not have been proper records for them to be all that sure. And if she managed to remember Olivia and Susan being killed, seems she would have remembered the boys too.

did they even come during martha and clara and hoffman were there, are we sure it just wasnt a girl only orfanage, but then when the adults left they were homeless kids and decided to go inside and just stay there. jennifer might not remember much of them becouse they came later on? just a theory.

No, we know for a fact the boys were there when Jennifer first arrived, since she remembers Thomas teasing her-calling her a "new girl".

Well, just before the incident occurs, the girls are all holed up in the classroom. It's a mess, and one of the doors is blocked off. Amanda, in particular, seems to be terrified of something. This could suggest they overheard the boys screaming and were scared and turning to their new princess, Jennifer, to protect them from Stray Dog.
However, that does seem a bit unlikely now that I think about it, since only Amanda seems that scared, and she is pretty much always like that. Plus, Thomas being outside seems a bit unusual, since he generally preferred playing in the playroom, drawing in the halls, and causing mischief. But the fact that they are not seen at all during "The Stray Dog and the Lying Princess" chapter suggests that they either left or were killed prior to that chapter. If they had left, it seems this would have been mentioned by Jennifer at the end, since Clara, Hoffman, and Martha's leaving was. So, here is my new suggestion:
After her humiliation at the hands of Jennifer during "The Funeral", Wendy fled the orphanage, seemingly never to return. This is stated blatantly when Susan and Amanda are chatting, though only in the unused dialogue. However, it is also suggested by Susan's surprise when they see Wendy outside, as if she had just returned after having been missing for a long time. Perhaps the boys were sent to go and find her and bring her back for punishment or simply just because she was missing, and she had her Stray Dog kill them. When they never returned, the orphans became worried and feared the Stray Dog rumor might have been true after all and turned to Jennifer for help.

Stray Dog, with the exception of Jennifer, solely killed members of the Aritsocrats. When Jennifer first encountered them, there are never ANY boys in the cutscenes until the 'Red Crayon' scene. Arguably, only the girls were in The Aristocrat Game, the boys, Xavier & Nicholas played like to play with makeshift swords, so that doesn't equate to a lot of time searching for monthly items, and since Thomas was playing with his trains as usual that explains why the boys aren't as involved in the meetings. The boys didn't die because Wendy never told Stray Dog to, the boys were never really a part of the Aristocrats, Wendy only made Stray Dog kill all the main members, especially the ones that teased her.
