Some minor details that leave me baffled:
1) The clock that stopped at 6.45pm in Gregory's main room, does that mean anything?
2) Why did Jennifer retort whenever she sees the past memory of Gregory's behaviour in each room? And why did she felt a sudden pain in her chest when she unveil Joshua's clothes on the bed?
3) When Jen approaches Wendy in the last chapter, what does it mean when her hat was blown away by the wind?
4) What was the airship game that the orphans played in the playroom? And I couldn't make out the drawing of sth tall on the left wall..

"1) The clock that stopped at 6.45pm in Gregory's main room, does that mean anything?"
Well, since it is part of Jennifer's memory, maybe it was the time she escaped? Or maybe the time of Joshua's death?
"2) Why did Jennifer retort whenever she sees the past memory of Gregory's behaviour in each room? And why did she felt a sudden pain in her chest when she unveil Joshua's clothes on the bed?"
Stated best by Bucket Knight during that chapter, she always felt guilty for betraying Gregory and leaving him all alone after he was so kind to her.
"3) When Jen approaches Wendy in the last chapter, what does it mean when her hat was blown away by the wind?"
I guess they just needed to conveniently get rid of it so Wendy could kiss her on the cheek without interference?>_>;
"4) What was the airship game that the orphans played in the playroom? And I couldn't make out the drawing of sth tall on the left wall..."
Nothing more than a game of pretend. The orphans were involved with the airship by cutting the ribbon during a ceremony for its very first flight, which Jennifer was actually on.

A couple more questions:
1) How and why did Jennifer sacrifice Brown to the Aristocrat Club? Or was she played out? There is a link between the "Little Princess" and "The Funeral" chapters, but overall it still feels disjointed. I'd appreciate if anyone can briefly sum up how it all happened.
2) Wendy drawing on the ground in front of the orphanage appears at the beginning of the game and at the end of the game. Does it mean anything?

This one is easy.^^ It is best explained in the storybook "The Funeral". Wendy got sick of Brown so she decided the Gift of the Month would be either "Filthy Jennifer" or "Filthy Brown". In other words, she made Jennifer decide to either let herself be beaten and buried or Brown. She was too afraid to stand up to them and willingly handed Brown over.
"2) Wendy drawing on the ground in front of the orphanage appears at the beginning of the game and at the end of the game. Does it mean anything?"
Well, maybe it was her guilt-represented by Wendy-that drew her to the orphanage?
