Does anyone have any theories about those wierd cells in the basement? Do they have corresponding rooms on the airship? Why did they have those names and contents? What were they used for?

Well, we know Diana used to sit and think in the Cell of Solitude, and it's hinted she may have been smashing chairs with sledgehammers down there.

I dunno but look at the way Diana hammer the coffin in the opening intro, it appears she's channelling her whole aggression into a certain task, so breaking up chairs shouldn't be a problem for her if she intends to vent her wrath. But it seems she did that on a particular day, not on a frequent basis.

I never found cells on the airship, but the kids all had like...rooms to themselves? I saw the name plates

I king of presumed that they were some king of 'punishment' room for the children I never understood the cells either especially

Maybe the cell of solitude was the place Diana was sitting in in the start? The one connected to the turbine area with the wall that says 'new girl'. Because I suppose anyone'd presume that was the dorm, but the Clover Rooms could be the dorms instead.

The room you first see Diana in seems to be the dormitory due to the bunks and the lone table. And that is also where she is found in the orphanage, as well as an item that brings back memories of her for Jennifer.
The toys were probably just made by the orphans as a visualization of the imps.
