Was Gregory completely aware that Joshua was dead? His odd suicidal behaviour and his pin-up of the airship article inside the basement seem to be giveaways. And his suspicion that Jennifer might escape anytime from his house caused him to lock her up. And Gregory forcing her to dress up like Joshua so that he can relive some of the happy past (like telling stories, feeding pea soup)?

I think the answer is both yes and no. Think of James from Silent Hill 2, who is so traumatized by the events of his wife's death, that he actually convinces himself she died three years ago and naturally. When he goes to Silent Hill, he knows she is dead, but is so eager to entertain the fantasy that she could still be alive somehow.
Gregory knows Joshua is dead, but at the same time, I believe has convinced himself otherwise, using Jennifer as a replacement Joshua. The locking up is so that Joshua will not leave him again, not so Jennifer won't escape, though those are actually the same thing. He often contemplated suicide because deep-down he knew his son was no longer living, but then he would lie to himself using Jennifer or even just use her as an excuse to go on living. The times we see him do these things are when Jennifer is not around for him to look at and say "Oh, well, there's Joshua right there", and he is alone. Wouldn't be a good idea to kill himself with a little girl locked in the basement. I think the stuff he does for her is just him being a kind and loving father, not so much him trying to relive the past. As for the article, possibly that is just because of Joshua's love of airships, but due to the absence of anything else like that, I think Jen herself put it up there for reasons she could not understand.
