Alright we all know about the good ending of the game and it seems a lot of people think it was Jennifer chosing between Wendy and Brown. But in all honesty I think it might mean something else.
You see the gates to the orphanage are also locked. So perhaps this means not only is she locking Brown up to keep him safe and seperate from Wendy, but perhaps she is locking Wendy away to keep her away from Brown and at the same time safe from harm. Because I believe Wendy still holds a place in Jennifers heart as a dear friend, and sometimes I wondered if she was talking about Brown or Wendy with some of the things she says so perhaps this ending allows her to keep both things she loves. Seperate, but safe. So that one could never grow jealous of the other.
Just a thought.

As I've stated in the other theories about this, I believe that the last chapter takes place in Jennifer's heart, of sorts. All the people who truly cared for her and that she cared for are there with her-Wendy, Brown, and Gregory. She pictures them in the way that she preferred them, but locks away the guilt that always nagged at her heart because of Wendy by leaving her behind at the orphanage. She also keeps Brown safe in her heart by tying him up. This is better explained in the FAQ on my website.

But I don't think she was leaving Wendy behind as in actually abandoning her, I believe that now she has kind of the ambition to keep both Wendy and Brown seperate be Equal in her heart. Like she couldn't manage to do when they were both alive.

Well I stated that it was not Wendy she was "abandoning", but the guilt of choosing Brown over Wendy.
